One thing you have to know about appfw is that when you enable any part of a check the whole feature is enabled.
For example:
If you enable logging in "form field consistency" you will see that the appfw will insert hidden fields in all forms in a web page. If you enable learning in that same check, you will see the same hidden fields. In order for them to disapear you have to disable all features for the check you are having problems.

Can you explain a little more what is your problem? And what checks are affecting you.

I would suggest to create a policy that will target your IP and then do a test on every check, just enable logging and see the results on your web page. Do that for all checks.
